Saved seed can cause problems because the fruits cross and won't always come "true" the next year. However I have found that even using saved seed has not effect on the health of the actual plant, only on the shape and taste of the fruit. Sometimes you can be lucky and still get really good pumpkins from saved seed.
It sounds like the plants are not being fed enough, although someone more experienced will probably contradict me soon! Squashes like lots of gooey rotten things and loads of water. At this time of year they should be romping away and already have their fruit setting.

I sometimes get very weak seedlings which don't develop normally.
