My compost heap is absolutely swarming with flies at the mo. They are small, few mms long, and dark brown in colour.

Will they help the compost rot? If not - how can I encourage them to move away?

The number seems to have increased a lot over the last week - I wonder if it's anything to do with Mr Aqui's more frequent waterings!

Could be the same as the vinegar flies that inhabit our worm bin. They don't do any harm, just a bit of a pain, and they should help things break down.
